After being missing for ages, presumed abducted by aliens/government conspirators (I've forgotten which theory we're supposed to believe this week), Agent Mulder is returned. Or more to the point his body is returned.
The LGM had been helping Scully search for him in occasional episodes since his disappearance but weren't in this ep. They were in the next one, briefly, at Mulders funeral.
